Problem in STDP Windows tutorial notebook

Hi, In nestml/doc/tutorials/stdp_windows notebook, in cell 3, I see an example of fetching model name, neuron name, and synapse name from nestml/models/neurons/iaf_psc_delta_neuron.nestml, which appears to have only model inside of it. It tries to extract the names from a format of 1. model <name>: 2. neuron <name>: 3. synapse <name>: But the iaf_psc_delta_neuron.nestml file from the latest build doesn't have any structure as neuron <name>: to my best knowledge. Please let me know if there is any fix for this problem. I went ahead and tried to edit the generate_code_for function from NESTCodeGeneratorUtils class. gsl import error after update (plus: NEST on WSL)

Hello, I have been trying NEST under the WSL in Windows and I am glad to say that it works! I think that getting NEST working correctly under the WSL may attract more users, to both NEST and the WSL. BTW (this is a side note), I have noticed that some Python codes (unrelated to NEST) run a little faster (15-20%) under the WSL than in Windows itself. Anyway, nest works perfectly on the WSL using either Spyder as IDE or JupyterLab. However, after a while the installation breaks. After doing any upgrade via "conda upgrade --all" (once it was NEST itself updated), when I try to import NEST I get the error transcribed below, which ends in "ImportError: libgsl.so.25: cannot open shared object file: No such file or directory". I have narrowed down the problem to this: when installing NEST, the package "conda-forge::gsl-2.7-he838d99_0" is installed along. Then, if I do any "conda update --all" (or I guess that if I install any other package that uses gsl), the package gets updated "conda-forge::gsl-2.7-he838d99_0 --> pkgs/main::gsl-2.7.1-h6e86dc7_1". Then here: https://nest-simulator.org/mailinglist/hyperkitty/list/users@nest-simulator… I found out that "If you upgrade your environment, you might have to cmake and compile NEST anew in order for it to pick up the new version.". So I thought that a force-reinstall of nest might do the trick, but it didn't. Moreover, I did the following: - start a new, clean environment - install gsl before nest (I got main::gsl-2.7.1-h6e86dc7_1) - then install nest-simulator. But the error appears again. FINALLY, I did "conda install conda-forge::gsl", it picked gsl-2.7-he838d99_0 and now NEST works again!! So it seems that the problem is specific with gsl-2.7.1 (and/or whatever version is in main?). I don't want to end up using NEST in a frozen environment where nothing can be added or changed, neither before nor after installing NEST. Although I found the workaround, I guess you may find a way of this not happening at all. Thank you and best regards Patricio. Questions regarding the iaf_psc_exp model

Hello, I have some questions regarding the iaf_psc_exp model. When it receives current from a current generator (with static synapse), does that current go to receptor_type 0 and not be filtered through an exponential kernel? Secondly, I would like to confirm if the exponential PSCs follow the exponential function:: i_syn(t) = (q / tau_syn) * exp(-t / tau_syn) * Θ(t) , where Θ(t) is the Heaviside step function defined as Θ(t) = 1 fot t >0 and Θ(t) = 0 otherwise. NESTML sample random distributions - assertion failed

Dear NESTML community, I have a problem with random number generator in the new version of nestml. Specifically, I am using nest 3.6.0 nestml 7.0 This is what I would like to do: whenever creating a neuron with a set of parameters defined by the user, each parameter should be affected by a "gaussian error" with defined variability. I tried to use the internal random_normal() function but with the current version I am getting some issues there. Specifically, whenever trying to call such function from the "internals", "parameters", "state" blocks the model is correctly generated (no errors returned) but exits with en error whenever trying to "install". The error is the following Assertion failed: (tid < static_cast< size_t >( vp_specific_rngs_.size() )), function get_vp_specific_rng, file my/path/to/miniforge3/conda-bld/nest-simulator_1707218961774/work/nestkernel/random_manager.h, line 173. DumpLayerConnections() enhancement request

Hi! I am using DumpLayerConnections() with two layers with around 100x100 nodes each layer. Every layer node is connected to around 100 nodes on the other layer. Calling the DumpLayerConnections() takes around 10-15 minutes to save connections to file. I know it is a too general request, but it would be nice if this function is faster. In my particular case, I obtain these connections in a previous step using GetConnections(). I guess (hence I am probably wrong) that DumpLayerConnections() calls GetConnections(). If I am right, I believe it could be an interesting enhancement to implement a DumpLayerConnections() function with input parameters that are a set of connections, that is, something like: myconn = nest.GetConnections(layer1, layer2, ...) nest.DumpLayerConnections(myconn) Thanks a lot in advance! SelectNodesByMask() and DumpLayerConnections() combination problem

Hello, Looking at the documentation, I understand that the output of SelectNodesByMask() is a NodeCollection, and the 'layer' input parameters of DumpLayerConnections() is also a NodeCollection. Strange interaction between NEST and IPython

Dear Python experts among the NEST Users! I just notice a strange interaction between NEST and Ipython. In a freshly started Ipython, I execute the following three statements import nest n = nest.Create('parrot_neuron', positions=nest.spatial.free([(x, 0) for x in range(10000)])) n The last one takes extraordinarily long, over 10 seconds, I think. But if I instead do print(n) it executes instantaneously. Also, if I do the same thing in python directly, just entering n shows the NodeCollection immediately. Can anyone reproduce this and does anyone have an idea what might be going on? I am on macOS 14.3.1 with Python 3.12.2, Ipython 8.22.2, and have checked with NEST 3.6 and a branch of recent master. Dear Petia, Please excuse my late reply to your questions about restoring NEST simulations. For some reason, your mail had disappeared from my computer. The behaviour you observe is as expected. When storing and then re-loading and continuing the simulation, a number of things will be different in the second part of the simulation: * Any spikes that were in transit from pre- to postsynaptic neuron are lost. * Random number generators re-start from a different point then where they stopped. * Internal properties of neuron models, such as the state of GSL-based ODE integrators for nonlinear neuron models. There is currently no way to avoid this loss of information. Hi! Is there a way to disable the following fatal error? Perhaps an environment variable to tell NEST not to try to initialize MPI: [FATAL] [2024.3.1 12:15:12 /home/robin/git/nest-simulator/nestkernel/mpi_manager.cpp:203 @ MPIManager::initialize()] : You seem to be using NEST via an MPI launcher like mpirun, mpiexec or srun although NEST was not compiled with MPI support. Please see the NEST documentation about parallel and distributed computing. Exiting. GetConnections() enhancement request

Hi! In order to perform connections weight normalization, I am using the GetConnections() function to obtain the input connections for every neuron. That is, I use a code like for i in range(number_of neurons) conn[i] = GetConnections(my_source, my_target[i], ...) Later in the code, I use conn[i].weight to perform my normalization. It implies that for big networks (number_of_neurons=10k) I have to call GetConnections() around 10k times. Hence, the execution time is huge. Could it be possible that you enhance GetConnections() (or define a new function) in order to return the connections for all the neurons in the target in array with the same longitude as the number of neurons in target instead of the number of connections? That is, indexed by neurons instead of indexed by connections. I understand that present implementation of GetConnections() visits all the connections and return only the input connections to target. I do not want to tell developers how to do it :-) but I believe it could be implemented by visiting all the connections (related to target) just ONCE and copy each one to the corresponding output array indexed by neuron. This way, it would be a single call to GetConnections() (plus the time needed to internally manage the assignment to the output array), instead of 10k times. It would be very much appreciated. Dear NEST Community, while adapting my model to run on multiple MPI processes, I have been running into some problems connected with the usage of masks inside the connectivity dictionary for a 2D-spatially distributed population. You can find a minimal example containing further details in the attachments in the form of a .txt file. Please just change "txt" with "py" for execution. The following explanation also references to the example. My setup: - NEST version 3.4 - Python version 3.10 - Executed with mpirun inside a conda environment "mpirun -np 4 python3 minEx_4MPIprocesses_problem.py" - System: Ubuntu 22.04 - The same problem occurred when the model was executed on JURECA. Problem description: While using multiple MPI processes: 1. Create circular mask. See line 119 Create a spatial 2D-Population of neurons "neurons". See line 125-132 2. Select some of the neurons as source neurons. See line 154 3. Set up the connection dictionary with a mask inside. See line 157-163 4. For each source neuron: See line 173 Connect the source neurons with the neurons population using the connection dictionary See line 183 Where does the Problem occur?: The error occurs at the point when the nest.Connect(…) call is executed in the loop at line 183 when each source neuron is connected. When does the Problem occur?: Its occurrance depends on whether or not a mask is used inside the connection-dict given to the nest.Connect(...) function. If the mask is removed as in the conn-dict. in line 164-169, no error is produced in none of the used settings (however the result is not as desired). If the mask is used, the way the problem shows itself depends on the number of MPI processes used, and on the setting of the number of neurons, extent, mask radius, number of source neurons and if edge wrap is used. - For 1 and 2 MPI procs the model is running correctly, independent of the used conn-dict and setting. - For 3 MPI procs either the model runs but the distance between connected neurons does not correspond to the given mask dimensions. In other words: The established connections are longer/shorter than the mask should allow. Or execution leads to an error code output ("segmentation fault") from mpirun and job abortion. The terminal output for an example run can be seen in the attached file "minEx_4MPIprocesses_problem_error_output_3_MPI" - For 4 MPI procs either, the model runs correctly, or it leads to an error code output ("segmentation fault") and the model not terminating. (When executed in the terminal the keyboard command "str+c" is needed to stop the execution. The terminal output for an example run can be seen in the attached file "minEx_4MPIprocesses_problem_error_output_4_MPI" If the model is executed with the same setting on 3 and 4 MPI procs there are 3 possible combinations of above described problems. 1. The model runs and terminates on both, however the distances created on 3 MPI procs are wrong. 2. The model works with 4 MPI procs but creates the "segmentation fault" error on 3 MPI processes. 3. The model creates a "segmentation fault" error on both. Please keep in mind that whether an error occurs and in which form highly depends on the used setting. In the minimal example I provide different settings which represent the above described cases. However, it might not cover everything that can occur. Workaround: For my own use-case I found a rather computing-time consuming workaround. It involves applying nest.SelectNodesByMask() on every source neuron, and from the resulting set choosing the targets using the desired probability. This requires multiple additional loops and also communicating the position data of every neuron to every MPI process in the beginning. Using this approach, the connection distances seem to be correct and no error occurs while executing the model. However, while writing this I'm questioning if I actually tested it enough. So there might be some not yet discovered problems. Is there something that I overlooked or approached wrong when using masks in the connectivity dict on multiple MPI processes? Thanks in advance! Weights assignment error with mpirun

Hi! I am trying to implement weight normalization (as you show in your documentation). It works well (see below code) when executed "normally" (or when using" mpirun -np 1"), but it hangs (it just do not respond) when executed using mpirun. It hangs when I try to execute nest.Simulate() after weigth assignment. If I remove the "conn.weight = w_nparray" instruction in the following code, it works without hang. I use NEST 3.6 and python3, compiled with python, mpi, sionlib and music. I'm looking at the STDP synapse to understand how it gets the target neuron history, and I wanted to clarify: are t_spike and t_lastspike the time stamps for the last spike of the presynaptic or postsynaptic neuron? Problems in simulation restore

Hi, We've discovered the following problem in restoring network simulation: if the simulation stops for some reason restoring it form the network status kept in files does not yield the same results as in case when the simulation was not interrupted and finishes normally. In our experiment we run a script twice as follows: 1. Create a network and simulate for some period of time. 2. Record the current network status in terms of connections and membrane potentials and store them in files at the end of script.3. End the script 4. Start the script again restoring the network structure from files.5. Run simulation till the end of desired time. The spiking activity of the network is different if we run simulation without interruption or if we run it in the manner described here: https://nest-simulator.readthedocs.io/en/stable/auto_examples/store_restore… i.e. if we run a script with following steps:1. Run simulation for some time.2. Get connections and membrane potentials3. Reset kernel4. Create again the network5. Simulate till the end of desired time. Please help to resolve the problem. Hi, We recently discovered that multimeter returns membrane potential in some unordered way so if we want to record the last state of a group of neurons and then to continue simulation from exactly the same state we were unable to reconstruct it properly. Assert failed running hpc_benchmark

Dear NEST Users & Developers, we're currently working on a custom OpenMPI BTL (supporting a custom FPGA-based NIC) at the National Institute for Nuclear Physics in Rome, Italy and we have an error when running hpc_benchmark(this test is currently used as simple validation test) with 2 processes (one on each of 2 hosts), the command we run is like: mpirun -n 2 -H host1:1,host2:1 --bynode --report-bindings -mca btl apelink,self,sm python hpc_benchmark.py (apelink is our custom BTL component) but then we see this error: python: [...]/NEST_with_local_ompi/nest-simulator-3.6/nestkernel/target_table.cpp:107: void nest::TargetTable::add_target(size_t, size_t, const nest::TargetData&): Assertion `syn_id < secondary_send_buffer_pos_[ tid ][ lid ].size()' failed. [host:23979] *** Process received signal *** [host:23979] Signal: Aborted (6) [host:23979] Signal code: (-6) My guess is that we are transferring something incorrectly (maybe during the initialization/setup phase?), but I'm not sure what the assert expects to have in secondary_send_buffer_pos_[ tid ][ lid ].size() and how this field should be set. Hardware computing bottlenecks for NEST simulations

Dear colleagues, We are procuring a new small computing cluster on which we want to primarily run NEST simulations. Our models are medium in size (100s of thousands of neurons) but we run them for relatively long biological times (100s of seconds), so the network setup duration is mostly irrelevant for us. What we would like to ask is if there is any insight into the current NEST simulator in terms of what are the hardware bottlenecks of these types of simulations. Are we going to do better with investing into more cores or higher clock speeds or more cache, or faster RAM? I understand that this is a complex multi-factor optimization question, but any insights or links to existing material that would allow us to form an informed decision would be greatly appreciated. Right now, there are just one little problem: Unittest.assertDictContainsSubset() has been removed in Python 3.12, so five tests fail currently. The buffering mechanism of neurons and synapses in nest

When I check the nest source code, the updates for each neuron are based on the ringbuffer. Its size is max_ Delay.The code defines moduli, whose size should be max as analyzed earlier_ Delay+min_ Delay, But I don't quite understand the mechanism of moduli because it involves the minimum delay of many neuron update steps, the size of ringbuffer, and the size of moduli. NEST make installcheck / Potential problems due to Pylint 3

Dear NEST users and developers, Pylint was recently updated to version 3, which changed the way in which pylintrc is discovered (https://github.com/pylint-dev/pylint/issues/8862). This seems to break pytest. So if “make installcheck” gives you the message Executing NEST's testsuite... Error: PyNEST testing requested, but 'pytest' cannot be run. Testing also requires the 'pytest-xdist' and 'pytest-timeout' extensions. And running pytest --version gives you a long error trace ending in ImportError: cannot import name 'PYLINTRC' from 'pylint.config' ... and pylint --version shows version 3.x.x, you need to downgrade to “pylint<3”. https://github.com/nest/nest-simulator/pull/2996 updates our environment file accordingly. Simple Additive STDP Dynamics (`stdp_synapse`) only seeing LTD not LTP

Hi, I'm attempting to recreate the STDP dynamic figure like that of [this figure](https://www.jneurosci.org/content/jneuro/20/23/8812/F1.large.jpg?wi… (from [this paper](https://www.jneurosci.org/content/20/23/8812)). However, no matter how I tune the time-constants and transmission delays, it seems that the potentiation side of the dynamics is just missing. I've checked the NEST ML equations and C++ header files and they look fine. Thus, I am needing a second opinion to see if I am missing something obvious. [Here](https://gist.github.com/aoot/9409b939e891a1c823cc7defe97ab479) is the code in ipynb form and the figure I have (missing the LTP side). Thank you, Anthony

Dear All, I am trying to install nest from source in miniconda3 (ubuntu) and following this instruction (Install from source in a conda environment — NEST Simulator Documentation),but at this step, cmake -DCMAKE_INSTALL_PREFIX:PATH=$CONDA_PREFIX /home/atiye/Downloads/nest-simulator-3.5 I face with this error: CMake Error: CMake was unable to find a build program corresponding to "Unix Makefiles". A problem running a .nestml file

OpenMP: only one thread is used

Hello all, I am trying to use as much parallelism as possible on my computing grid. In this sense, I combine MPI+OpenMP. MPI processes are spawned fine, but OpenMP threads always amount to 1, no matter that I set local_num_threads correctly ( https://nest-simulator.readthedocs.io/en/latest/hpc/slurm_script.html#set-l…) as well as all SLURM variables. I am sure I have compiled nest with OpenMP too. I use slightly modified izhikevich neurons with stdp synapses. Can the model specifics be the cause of underutilizing available threads? Network simulation of Hanuschkin (2010) - precise spike times

Hello, I am trying to simulate the network of a model with precise spike times as in Hanuschkin (2010), which is based on the balanced random network of Brunel (2000). As far as I understand the model of Hanuschkin exists already in NEST here: https://nest-simulator.readthedocs.io/en/v3.5/models/iaf_psc_exp_ps.html . However, I haven't found an example of the network simulation. I have tried using the Brunel network (https://nest-simulator.readthedocs.io/en/stable/auto_examples/brunel_delta_…) with the iaf_psc_exp_ps model, but I got a firing rate (excitatory or inhibitory) of 0 Hz. GetConnections is too slow- can i obtain connection ids as I connect the neurons? (nest v2.20)

Hello, I have a serious bottleneck in terms of runtime in my simulations. I have a modular cortical network and i need to 'manually' change weights in some specific connections before i start the simulation. The modularity means that this happens inside a for loop for all populations pairs. so, before simulation starts i have a function that goes over all population pairs and does this: AMPA_conns = nest.GetConnections(source=pre_pop,target=post_pop, synapse_model='AMPA_synapse_longrange') # RETRIEVE ALL AMPA CONNECTIONS BETWEEN SOURCE AND TARGET POPULATION nest.SetStatus(AMPA_conns, {'weight': pattern_weight}) # CHANGE CONNECTION WEIGHT NMDA_conns = nest.GetConnections(source=pre_pop,target=post_pop, synapse_model='NMDA_synapse_longrange') # RETRIEVE ALL NMDA CONNECTIONS BETWEEN SOURCE AND TARGET POPULATION nest.SetStatus(NMDA_conns, {'weight': pattern_weight * nmda2ampa_ratio}) # CHANGE CONNECTION WEIGHT commenting out these 4 lines reduces my runtime by 8 hours. for reference, the model consists of ~27000neurons, is created in 20 minutes (nodes generated and connections drawn) and the actual simulation runs for about 15 minutes. so my question is: is there a way to obtain the connection ids as i draw the connections (right after the nest.Connect() function) so that i can store them in a data structure and avoid this expensive operation of searching? or perhaps it is the setstatus that makes it expensive? *I havent yet migrated to nest v3, this concerns version 2.20. thank you for your time! angeliki

Action potential shape show one spike, but spike recorder shows several spikes and there is not any synchronicity between them. can you help me why? my second question is about spike generation, when I use I_e current for injecting current to the neuron, I can record spikes, but when I use step current generators, no spike shows. can you help me why?Thank you for your consideration. Maintaining connection weights outside synapse

Hello all, I am trying to implement a sort of plasticity that keeps the sum of all outgoing weights of the neuron constant. It would require not only knowing the weights of all synapses at a simulation timestep, but also setting them externally with this knowledge, i.e. setting weights outside of single synapse context. Dear NEST Community, I hope this email finds you well. I am encountering some challenges while attempting to compile the NEST simulator on an openSUSE machine. I am using the provided CMake command, which has worked successfully on my Ubuntu machine with the required libraries and environment loaded. However, on the openSUSE machine, the compilation process fails with an error related to the <mach-o/dyld.h> header, which seems specific to macOS. Results of simulation using `fixed_indegree` seem to depend on `total_num_virtual_procs`

Hello everyone, I am writing to the NEST mailing list as I have encountered an issue in my simulation script, and I would greatly appreciate your insights. The problem I am facing is that the membrane potential time course for a simulation with a fixed indegree seems to be dependent on the number of virtual processes (`total_num_virtual_procs`). Interestingly, this behavior does not occur for simulations with all-to-all connectivity. The simulation involves a network with the following architecture: 5 `spike_generator` nodes connected to 5 `parrot_neuron` nodes with (all-to-all), which are further connected to 5 `iaf_psc_delta` neurons (all-to-all). The connections between the `iaf_psc_delta` neurons have an `fixed_indegree` of 2. A voltmeter is used to monitor the membrane potentials of these 5 neurons, and the simulation runs for 100 ms. The issue arises when I vary the number of virtual processes (`total_num_virtual_procs`). I have tested the values 1, 2, and 4, and I have noticed that the plot of the membrane potentials at the end of the simulation differs for each `total_num_virtual_procs` value. Additionally, when I print the table of connections, I observe that the weights between the `iaf_psc_delta` neurons are also influenced by the number of virtual processes. I have attached the simulation script and three images showing the plot for each `total_num_virtual_procs` value. The experiments were conducted on my personal Ubuntu machine. Hello, when running code generator(NESTCodeGeneratorUtils.generate_code_for), I encounter an error: -- The CXX compiler identification is unknown CMake Error at CMakeLists.txt:95 (project): The CMAKE_CXX_COMPILER: /home/conda/feedstock_root/build_artifacts/nest-simulator_1633676998878/_build_env/bin/x86_64-conda-linux-gnu-c++ is not a full path to an existing compiler tool. Tell CMake where to find the compiler by setting either the environment variable "CXX" or the CMake cache entry CMAKE_CXX_COMPILER to the full path to the compiler, or to the compiler name if it is in the PATH. I have tried to set CXX variable to one of the compilers I have on the system, but it did not work. I don't know how to set CMAKE_CXX_COMPILER in this context. Repeated simulations of the same specified connectivity

I want to initialize a network with some random connectivity, following some standard connectivity rules, like is achieved by standard use of the nest.Connect function.Then I want to make several runs of this network, with the same connectivity. I learned however that this is not a straightforward thing to do repeated runs of the same network in NEST. Although I saw different solutions online, it is not clear that there is a 'standard' solution for how to achieve this goal of just initializing the network with the same connectivity several times, which seems fairly simple. This link <https://nest-simulator.readthedocs.io/en/stable/auto_examples/store_restore…> here, for example, shows how to store and restore a network, but it seems like overshoot for my purpose (the described problem is a network with plasticity). I also thought of creating a network, extract the connectivity, and then impose this connectivity in new networks, following what is explained here <https://nest-simulator.readthedocs.io/en/v3.4/synapses/connection_managemen…> in the 'Connecting sparse matrices with array indexing' section, but it's a bit tedious to implement (I started implementing it) and error prone. The alternative I'm thinking of now is to just re create the network on each pass of my loop with standard NEST functions, but giving the same random seed to NEST before making the connectivity each time. After the connectivity is done, I'd pass a new random seed, sampled from numpy's random number generator, and so each simulation would be a different repeat. I was wondering whether this very simple approach I propose would work, or whether I'm missing something. Thanks

Hello Anno, thank you for your reply. Not sure what using compartments entails, but I'm guessing I only need distance dependent connection probabilities. The probability should be 1 if a dendrite is close enough to a given neuron and 0 otherwise. Another point that may be relevant: it should be possible to have multiple connections between a pair of neurons. Each connection should be able to learn with a variation of STDP. Hello everyone, first off some disclaimers (feel free to skip). I'm new to the space and don't know what I'm talking about. I'm also sorry if this is question is redundant, but I couldn't find an answer to it. Imagine a spatial network where neurons have free positions. Each neuron has associated dendrites, which are also just points in space. 2 neurons are connected if and only if the dendrite of 1 neuron is very close to the other neuron. I've created an image to show what I mean, but couldn't upload it here. It's under this link: https://ibb.co/nfh9hbn Is there a good way to achieve this? If there is not, what would be the best way to implement it? The pointers I'm looking for are along the lines of "yes use function x" or "no, you have to implement it in python" or maybe even "you can add this connectivity to our C++ back-end if you do this and that". correlated gaussian noise

is there a way to generate correlated Gaussian white noise in the NEST? It is stated that the "noise_generator" can be used to inject a "Gaussian white” noise current into a node, also it is stated that all targets of a noise generator receive different currents. I am looking for a way to produce correlated white noise, or equally send the same noise to all targets of the "noise_generator". Adding gap junctions using NESTML

Hi everyone, has anyone successfully added a gap junction to an existing model using NESTML? I would like to add gap junction support to the aeif_cond_alpha neuron model but it is unclear how this can be done within NESTML. As suggested by Charl, I started to look into updating the jinja templates but I am not sure this will be possible since both the input/output of the neuron and the model's equation must be updated to support gap junctions. If anyone has any suggestions or if anyone has NESTML code for adding a gap junction to an existing model, I would be very appreciative. Thanks!

Should I create, for a population of size N, N generators and independently connect them to the N neurons, each spike generator provided with a random spike time series. Dear friends, Thanks to all your help, I've successfully reproduced the behavior of the modified Izhikevich neuron described in the paper: Chen, L., Campbell, S.A. Exact mean-field models for spiking neural networks with adaptation. J Comput Neurosci 50, 445–469 (2022). https://doi.org/10.1007/s10827-022-00825-9 But when I try to connect a population of neurons among themselves, I have problems. In particular, imagine I create 10 neurons with the following Python code: neurons = nest.Create("izhikevich_ODE", 10) Then, I found in some of the examples that the neurons do not come connected, and to connect them all-to-all, I had to do the following: nest.Connect(neurons, neurons, 'all_to_all') Is that right? Then, in the NESTML model, how do I receive the spikes into the gating variable? If I am not wrong, I have to set the input as input: spikes real <- spike and then add them to the synaptic gating variable as a simple convolution: kernel G = delta(t) SS' = ((-SS/tau) + S_jump/N * convolve(G, spikes)) /s Note: the /s is because the equations in the paper are without units. Is this right? As kernel, I also tried exp(-t/tau), with the same tau as the one used for SS, but then it seemed to take forever to compute, so I left the delta... However, if the spikes themselves are Dirac deltas, I do not completely understand the meaning of this convolution... What is the correct way to get the spikes from the other neurons? thanks! gus.-

Can NEST handle data in batches?

Hi all, I am currently using NEST to build a Liquid State Machine (LSM) as a preprocessing step for my work. I am setting the amplitude_times and amplitude_values of multiple step_current_generators as input, which is read from .npy files as batches of size 32. However, the issue is that the first dimension of the input data, which is 32 in this example, is not directly handled as the batch size in NEST. To work around this issue, I have implemented the following approach: I first get the shape of the input and determine the size of the first dimension, which in this case is 32. I then set up a for-loop that repeats 32 times. Within each repetition of the for-loop, I set the parameters of the step current generators as input, and then simulate for some time using the "Simulate" function (e.g. using "Simulate(3000)"). While this approach works, it is not ideal as it requires me to simulate each data sample individually. For example, if I have 100 batches, each with 32 data samples, I would need to simulate 100 x 32 x 3000ms to finish processing all the data samples. Therefore, I am wondering if there is a way to handle the input data directly in batches, as is typically done with tools like PyTorch. Thank you very much for your assistance! Best, Yin

Hi all, I’m relatively new to NEST as well and would like to provide custom input to neurons over the course of the simulation. I’m trying to model a ring-attractor network that accepts continuously changing input (different neurons receive input over the course of the simulation). I specifically want to do this to update the neural inputs as I simulate animal movement in space (see https://www.pnas.org/doi/10.1073/pnas.2102157118 <https://www.pnas.org/doi/10.1073/pnas.2102157118> for details).
